The museum is divided into two separate sections, one chronological and the other thematic.

It covers many time periods, such as ancient, pharaonic, Greco-Roman, Coptic, medieval Islamic, modern, and contemporary. The thematic sections include: the dawn of civilization, the Nile, writing, state and society, material culture, beliefs and thought, and the Royal Mummies Exhibition.
